Sorry for a late reply.

It would be really cool to have the footnote show up on hover (like a 
tooltip) and also be able to click to go to the footnotes area (either 
at the bottom or another page).

I haven't looked at it - can there be references to another 
chaper/section, i.e., a glossary chapter for a definition?
